Chakras is an Indian energy system, which somehow filtered into Reiki in the 80s. The Japanese system involves meridians - the energy centres are called hara. Energy, or 'ki' (as in Rei-ki) are stored in and radiate out from, the hara. Best explanation of this I've seen is in this book which really if you were only ever reading one book about Reiki, would be the one I'd recommend:

Reiki was much more stripped down, originally, with only head positions to learn then the body would be scanned, and the hands placed over wherever thge scan suggested they should go. Instinctive, in other words. So when it came to the West, Reiki was complicated by all the convoluted hand positions added, and the confusion of an Indian energy system with the Japanese one.
That's not to say that working on chakras won't work - it will. But it would not be reiki as Usui would recognise it.
Crystals are another 1980's new age addition, but have nothing to do with Reiki. Again, not to say they might not work for you, if you like them. I have problems with the way they are blasted out of the earth and the way child labour etc is used so it would give me too much of a bad vibe to use them! Not being judgemental on those who choose to - just they ain't for me.
