The type of belly fat that these articles are discussing is is VISCERAL fat. That's the kind that surrounds your internal organs. The kind of fat you can pinch is subcutaneous fat.

Someone can have subcutaneous fat levels (with a normal BMI and flat tummy) while still having dangerous levels of visceral fat. That's what's meant by 'skinny fat'. To a certain extent, it has very little to do with whether or not you have a flat tummy...
