As far as I know, the cysts are caused by larger amounts of FSH, so if somehow your FSH level decreased, then a cyst should at least shrink. That would certainly partly explain why not all women with PCOS have the cysts and IIRC, a lot of women don't actually have cysts.
Although the presence/absence of cysts is part of diagnosing PCOS, I don't think it should be the defining criteria because it places less importance on other aspects of PCOS, which some women may consider to be more important (ie. for me, the main importance in treating my PCOS is to get rid of hirsutism rather than achieve menstrual cycles) and if they are flaring up and calming, you could get a "false" reading of no PCOS.
Personally, I don't have the cysts yet have most other symptoms of PCOS as does a friend of mine in Scotland. On the other foot, a friend in Australia has a whopping great ovarian cyst and has minimal other PCOS symptoms.
