Firstly you can get AF without ovulating, and yes you are right that its the progesterone levels lowering that cause AF.
Metformin works by decreasing your insulin resistance which in turn lowers your testosterone levels and allowing the levels of your female hormones to increase and be detected by your body more normally. This regulates your cycles and hopefully the presence of the correct horomones will cause you to ovulate and have normal cycles. But this doesnt work for everyone. It is possible the orginal doseage wasnt high enough to cure the insulin resistance and this doseage might help.
I think the met did have something to do with getting AF because it allowed your bodies receptors to work as it should
