I am not sure if the thing about "ovarian cysts" is actaully something to be concerned about but in my mind it is a red flag and probably worth knowing more about for someone with PCOS who uses Minena. Also If I understand correctly - Mirena contains/releases a small amount of progestin but no estrogen. A progestin only product would not be my first choice.
Since you already have it "installed" you should likely learn more about it before you make any changes. If I were you - I might contact the company and see what they have to say about Mirena and PCOS - and then talk it over with your doctor. If after that you decide the Mirena is not for you - one other product that you might want to research is the Nuva ring -- it also has the advantage of releasing its hormones continously thoughout the day - as opposed to a pill that you take once a day -- it can also be used "continuously" - no week off for a period - which I personally think can be advantagous for PCOS because you get better ovarian suppression by using it all the time - this is controversal and some people strongly disagree with the practice. The nuvaring is only something you have to think about occasionally more than Mirena but a lot less still than the pill. Also Nuvaring contain progestin and estrogen.
If after researching more you decide that the progestin only thing is the main issue with Mirena - you might also as you doctor about the possibility of an additional estrogen product - to help balance things out.
