When you view your rep points, what color are the markers and what do the colors stand for?

If you mean the little boxes to the left of them:
They are usually green. Sometimes they can be grey and that just means that the person who sent it to you doesn't have any rep themselves so they can't actually give you points but they can still leave you a nice comment.
